The physical atoms (primarily carbon eaten as carbs) are eventually dispelled by the body via CO2. The carbon in the CO2 being breathed out is the same carbon you ate as a dietary carbohydrate earlier. Once the bonds are used for their stored energy content, the bulk matter is eventually breathed out.

Your body uses fat in the form of triglycerides which it processes though beta-oxidation and the citric acid cycle to produce ATP. The ultimate end form of the fat used in this process is CO2, which is exhaled, and water, which is excreted via the kidneys and exhaled by the lungs. However the ATP produced is used by the cells as a source of energy to power metabolic processes and heat. Therefore the fat is used to create energy and heat.
